some windows not fully maximized

I upgraded to Natty a few days ago and I have this frustrating problem: When I open some programs(thunderbird, amarok, etc.) they tend to be maximized at startup. But in the maximized state, there is a gap between the application window and the menu bar(I can see the background image).

Every time when I clicked somewhere in the application, it pointed to the spot below the mouse pointer( for instance, i wanted to open the first mail item, and the second one opened. also with the second and third etc.)

System specs:

1GB Ram

When I boot the current Natty LIVE CD on older machine (emachines T3256) with nvidia onboard video (GeForce4 MX) or nvidia video card (VANTA-6), I have similar experience:

a) Video (background and windows) are low on screen by approximately height of menu bar.
b) Mouse pointer and click is in normal location. This means you have to click above buttons to select them.
c) There is slight evidence of horizontal shift as well by vertical line on right side of screen.

When I replace nvidia VANTA video card with another video card (GF MX4000 128MB 64-bit DDR, DVI, TV-Out), system works without issue. The problem originally popped up for me with a Lucid upgrade to my LTSP server about six months ago. All of the LTSP client machines that I have had a shifted screen like this. The server is an old machine upgraded to Lucid from Feisty and often modified (so I figured it was my problem). In this case I found it could be fixed by selecting System/Preferences/Monitors, selecting a display resolution other than the current, apply, and then cancel. Running certain programs, logging out, or allowing the screen saver to start would cause it to revert.

Some additional observations:

a) Initial screen to "Try Ubuntu" has double height menu bar at top.
b) Onboard nvidia video and AGP nvidia card both have this issue with CRT VGA monitor. Onboard nvidia has issue with VGA LCD, but AGP nvidia card works fine with VGA LCD.
c) Display can be fixed by selecting System/Preferences/Monitors, selecting a display resolution other than the current, apply, and then cancel.
d) If monitor is fixed as described above, screen ALWAYS reverts to the same (double bar at top, screen shifted, mouse pointer in "normal" position) when starting Movie Player or allowing screen saver to start.
e) Issue can be fixed again with c).

I have other machines I can test or provide further information from the test machines. Again, this issue is happening with a fresh download of Natty LIVE CD.
