It depends which antivirus scanner you have installed. I tend to install ClamAv but only if i need to scan Windows 'drives' (usually actually just partitions on drives rather than separate physical devices). The standard firewall keeps my computer pretty safe so i don't bother if i don't have Windows lurking somewhere.

After installing an anti-virus try going up to the top taskbar and click on

Applications - Accessories - Terminal

into the terminal console type

clamscan --help

Note that most commands have a similar help file but usually the command is the same as the applications name, ClamAv just has to be different. Try

totem --help

for example. Ooops, that was quite a long one, sorry. Err, i tend to create my own "Quarantine" folder in /home and then use the clamscan's tag to move infected files into the folder called "Quarantine" - just changing the files location prevents it from being accessed and hence prevents the virus from being unleashed. If Any files did get moved into the folder then it's usually worth digging replacements out via a Google search or something.
