how do i use all these features and what do they do

A great place to start out looking is http://doc.ubuntu.com/screencasts/ in my opinion.

What version of Ubuntu are you running? (Dapper, Edgy, Feisty)
What kind of popups? (web, notification)
What kind of strange messages.

here's how i get updates... 3 commands:

sudo aptitude update
sudo aptitude upgrade
sudo aptitude dist-upgrade

run those commands in that order and your system will always be up to date

Click on it, you cannot get it wrong.

Depends on your Browser.
Ubuntu ships with mozilla which has Pop-up blocking active by default.

Are you afraid of computers because of windows???
There is no spyware, virus, trojan or whatever malware problem with ubuntu.
So relax and rust tell us what it says on the screen.

When does it appear (meaning what were you doing?)
Which applications do you have open when the popup appears?
What dies it say on the popup?

Could that pop up window be named "Update Manager?"

look, you have 2 possibilies for doing everythin within linux. One is in the command line interface (Terminal) the other graphical. I suggest you use the graphical tool. Go to the Main Menu and click on System -> Admin -> Synaptic. You need to re-enter you passwprd in order to get administrative rights. When the application is up you should find your way. With syntaptic you can also install and remove software.

There are a couple of ways to enter command lines.

1. There is a shortcut on the top panel that is labeled 'Terminal' when your cursor hovers over it.
2. The permanent location for Terminal is under the menu "Applications --> Accessories --> Terminal"
3. The 'Alt-F2' key combonation will bring up something like the run command on Windows machines. You can then just type 'gnome-terminal' to get a command line or you can type your command directly into the run box, however without the terminal application you will not see any responses from Ubuntu
