Java isn't a software that can be installed through applications -> add/remove.

If you want to install just JRE as a pluging of Firefox, try this link: http://ubuntuguide.org/wiki/Dapper#How_to_install_JRE_v5.o_Update_6

if you want to install the whole J2SE (including a plugin to Firefox), try this one: http://ubuntuguide.org/wiki/Dapper#How_to_install_J2SE_Runtime_Environment_.28JRE.29_with_Plug-in_for_Mozilla_Firefox

To install other softwares, you can read the rest of the guide in: http://ubuntuguide.org/wiki/Dapper

Yes it can and it is the reccomended way to do so. I'm not sure why you specifically brought java up, but:

To install java enable the "show commercial applications" checkbox in add/remove programs. Then search for sun-java and install Sun Java 5.0 Runtime. This should include the plugin too. I believe you need to close your browser and open it again to take effect. Possibly you should run "sudo update-alternatives --config java" too.
