Running aliased commands?

I'm trying to run a command which I've created an alias to. I've noticed that when shell commands are run, Synapse is not running with any aliased commands or environment variables which were set from my .bashrc, .bash_aliases, or .profile.
Is there a way to either define aliases to commands or have Synapse read from a file which sets environment variables/aliases before a file is executed?
