Looking for config files to change defaults

I'm unfamiliar with gnome/remix/launcher, tho an experienced Debian user - who prefers command-line entry. I am trying to edit the default screen which appears on my ASUS 901 running easy-peasy (!!).

For example: when I create new directories in my home, how do I get them to appear in the right-hand panel? Likewise, if I delete such directories, how do I get them to disappear? (Haven't tried this, yet.)
For preference - how do I do this from the command line?

Or: how to get newly installed apps to appear in the appropriate left-hand panel area, other than Favorites? The synaptic manager appears to do this .. but only sometimes. So - can I do it from the command line?

Apparently, to get directories to appear in the right hand panel, you bookmark them in Nautilus, which makes them appear in the laucher. Stumbled upon this while looking for a way to make them all go away.

Also - and I'm not sure how to do this with the terminal, sorry - the left hand panel is the same as the main menu. If you click Preferences, then Main Menu, you should be able to edit what is seen in the main menu, and thus, the launcher. Some items are hidden, but if you click on that section in the main menu, you will be able to see checkboxes under the 'show' column; click these to make the applications appear. If 'show' is false for all applications in a category, that category will disappear from the left hand side of the launcher.
