Organizing Menulibre sub menus

Many thanks for helping me fix the previous problem about using Menulibre as root, and now everthing is working with the exception of being able to display applications where I want them.
Can you please explain why is the System submenu limited to 4 items - none of which are of particuar need for me and yet I cannot change it. In fact Bleachbit installed itself in the system menu and your recent updates (2) this week, removed these items as well. I am truly lost at the logic behind this and knowing the roadmap of development, would reduce a loty of the questions posted here.
The determination of where an item is displayed with the categories is hardcoded and not only it forces a user to accept the developer's choice, but it only allows for a single display choice. Thus it affects the display of an item in other submenus. The case in point is the Ubuntu Software Center. When I hid it from the main menu tree, it also hid it in the Settings manager. So, I had to activate it from the terminal (as a regular user), and it dumped a page full of error messages.
