If i edit files in EHCP and logos how do you save those changes after upgrading? How do i know if i pass the old files along it wont be a security risk or break EHCP?

it depends on which files you modify;
if you modify php files,
to keep modifications while upgrading, you need to re-apply modifications on new ehcp files. security is up to you, on modified parts. in fact, that also depends on which parts you modified. if you modified only some strings, no problem..

on otherfiles, no problem at all, I think.
